Unless you create a M6 tool change macro for your machine to allow for "semi automatic" tool changes as I call it with tool measuring between tool changes you would have to post the job as "visible toolpaths to multiple files" and treat it as two separate jobs one after the other.
Please understand you are not setting "z home" when you set Z zero on top of your material. That is Z zero or WCS Z0 but it is not called Z home. Z home is the Z axis moved all the way to the top of travel when it's at its highest point possibly tripping your HOME switch.

This feature works best if you have two tool touch off devices. A fixed and a movable one but you can do it with just a movable tool touch off device.
