The ACORN is intended to supply around 50mA that is typical of most encoders.
The encoder is supplied by the 5V 1A regulator that powers the BeagleBone. There should be enough power left over for your encoder now. The problem is that a different processing load ...

What is the Max current (mA) that the pin 9 of the connector P10 can supply the external encoder ?

I've been thinking about this. Using Spur gears between the Spindle and Motor, and use an air cylinder to pivot the motor to engage the gears. This would eliminate almost all the backlash.
